Sorry, what I actually mean is " guarantee of supply of agricultural products".

The reason I don't agree with your translation of "supply of safe agricultural products" is that 农产品安全供应 ≠安全农产品供应. In my view, 安全供应 means "a guarantee of supply", although I also think that "农产品安全供应" this phrase is a bit odd in this sense.

Unless the context is clear that 安全 means 'secure' or 'guarantee', you should simply assume that it means 'the safe supply of agricultural products'. With just this short phrase, I would assume without any other indicators that the agricultural products may have safety handling issues (e.g. chemicals, etc.).

Which is closer to the original phrase, 农产品安全供应?

As you may appreciate, the two phrases are totally different. In Chinese, the 'safe' describes and applies to the 'supply' only due to its position in the sentence. It does NOT apply to the agricultural products for which no description of safety or danger is given. The first translation is INCORRECT given the Chinese phrase.

This is what I think too.

This phrase in itself is ambiguous, since "safe" here can be taken as modifying "food" and can also be taken as modifying "(food) supply". The Chinese phrase 农产品安全供应 is actually less ambiguous.
