It's simply a question of practice and familiarity. Millions of children learn Mandarin characters this way with no difficulty whatsoever. Zhuyin makes for great Ruby characters because it can be written in-line smaller and more legibly than Pinyin, making it easier to focus on the Chinese characters, especially for non-native leaners whose native languages are based on the Latin alphabet. As etm001 mentioned, there are many benefits to using this system, and that list wasn't even exhaustive.
