 I don't really understand the difference between these two, if any. 

 

你还感冒了吗?

你仍然感冒了吗?

 

Are these the same?  or is their situational differences between the 2 words?

First, you should not write that 了 on both sentences. Regarding the meaning, it is the same but I would say that 仍然 is usually used in more formal sentences, while 还 feels more casual. For instance, a grandmother probably would not say 你仍然感冒吗 to her 5 year old grandson.
